It indicates the file "preferences.xml" is corrupted for some reason (crash of Inkscape / your system / etc.).

You can delete/rename the file to avoid the warning but your preferences will be lost.

If you had important preferences, you can look at the file's content to see if it can be restored or not.

No, as that won't reset preferences.

But you can delete/rename the file as I wrote above.
